Natercia Fernandes Bras (Assistant Researcher, CEECIND/02017/2018).I am an Assistant Researcher at DQB-Faculty of Sciences - University of Porto, and currently I am collaborating (as a senior scientist) with the AK Zipse Group - Dept. Chemie, Ludwig-Maximilians-Universität München, Germany. I authored/co-authored 79 peer-reviewed publications and 3 book chapters. My h-index is 25. I collaborated with 145 co-workers in co-authored publications. I have large experience in computational chemistry, molecular modelling and drug design in silico studies: protein engineering, protein-protein and protein-ligand interactions; molecular docking, structure-based and virtual screening; molecular dynamics simulations and quantum-mechanics/molecular-mechanics methods; software development and machine learning. I also attained skillful knowledge in biophysical assays. My current scientific areas of interest: in silico study of mechanisms of action, protein-polyphenol interactions and drug design. Computational approaches: i) Molecular Modelling, Docking and Virtual Screening; ii) Quantum Mechanics (QM), Molecular Mechanics (MM), QM/MM method (ONIOM), rare events method (Transition Path Sampling); iii) Conventional Molecular Dynamics (MD) and enhanced MD simulations (e.g. accelerated MD, Metadynamics, steered MD and Umbrella sampling); iv) Free Energy Calculations; v) Mutational Calculations: Alanine Scanning Mutagenesis method (ASM). Biophysical Techniques: Enzymatic Activity Assays, Fluorescence Quenching, Circular Dichroism, Nephelometry, Dynamic Light Scattering, Statistical Analysis. I have considerable software skills in relevant modeling (Modeller, Discovery Studio), molecular dynamics (Amber, NAMD, Gromacs, Charmm) and docking software (Gold, Autodock, VINA, HADDOCK); quantum mechanics (Gaussian, GaussView), and visualizing software (VMD, Pymol, ChemDraw, Illustrator). MS-office, Windows/Unix/Mac administrator.
